Holy of Holies: "The words 'interrupt', 'prevent', and 'negate' on all character cards are negated. This card cannot be negated."

Would this card shut down a BoM deck? and also, what would this do to cards like Michael or Naaman?

It would shut down a BoM deck, but it would probably have answers for it.

It does nothing to Michael, Naaman, or other CBN characters because abilities that grant CBN are they themselves CBN.  Abilities that grant CBI and CBP are also CBN.

HoH is a great card to have, especially if you're using a temple.
I am not talking about T2 unless I am explicitly talking about T2. Also Mayhem is fine now somehow!

Captain of the host is the big one. At least referring to characters that HoH negates.

HoH stops TSA, Moses and CotH as well as buffing Trembling Demon.

I haven't seen any of those being used seriously (I mean, I used Saph, but I didn't see any others).

Saph was a crucial piece of the best Philistine defenses - a recurrable big body that prevents only an opponent's enhancement each time he blocks.  I know Saph was in Noah W's and Chris Egley's decks, and having played against both those decks on Lackey several times, they use Saph more than anyone except for maybe Goliath (it would depend on the offense they're facing).  Tyler Stevens made a comment in his T2 review that Saph single-handedly shut down Jordan's offense in their T2 game.

Ishmaiah is common in I Samuel/Throne decks, but his negate usually doesn't negate very much.

Well, the version quoted above doesn't exist.  All printed versions are Prevents, as is the Errata which applies to all versions.

Holy of Holies (all versions) - The words negate, interrupt, and prevent on all character cards are prevented. Holy of Holies cannot be negated. [Note: if HoH is deactivated or discarded, it continues to function until the end of the current phase].

And why does the Errata negate the words?

I don't doubt it, I just don't care about T2 and didn't see anyone else running Phillies (except the Dunlap playgroup who was way ahead of the curve) in my experience. Good to know there are other Saph fans out there!

Of course, now I wouldn't run Saph because Goliath gets the job done just as better and if I want more black in the defense I'll merge it with Canaanites.
