If I have a converted Naaman in my territory now (as a hero of course), does this mean that I can't bring out another "evil" Naaman while the "good" Naaman remains?

If a copy of a unique card is anywhere in your territory, regardless of any state it may be in... you cannot have another copy out.

Are characters in fortresses "in territory"?

yes.

Even characters in your land of bondage and set aside count.

If you control one copy of a unique card (aside from land of redemption, discard pile, and deck), you cannot control another one.

This gets ugly when face down is thrown in the mix, but I think that counts as well.
