When Abomination of Desolation says "except a lost soul", does it mean "except a lost soul card" or "except a card being treated as a lost soul"?

Why? A captured character is a captured character that is being treated as a lost soul. You could discard a captured character if it was in Raider's Camp. I don't see logic in being blocked from discarding the captured character simply because it is in the land of bondage.

A captured character in RC is not treated as a Lost Soul.  Captured characters in the LoB are treated as Lost Souls for all game related purposes, including Abom.

It is treated as, yes, but it is not a lost soul.

If Burial can discard it, then Abom can't.

Can we use CM on a hero in Raider's Camp though?

No. A "Hero" in Raider's Camp is a Captured Hero, and cannot be targeted by cards that say "Hero(es)", unless it says "Hero(es) in Raider's Camp" which really means "Captured Hero(es) in Raider's Camp".

Somewhat off topic.  Does a character being treated as a lost soul lose his indentifiers?
