If I negate Magic Charms protection and convert the magician to a hero what happens to Magic Charms.  Since Magician is an evil identifier what would happen when it loses the identifier when converted.  Is Magic Charms then discarded?

Magic Charms   -   Ezekiel 13:20   -  Protect your magicians from capture and conversion.  You may discard this card from your Magician during battle to capture up to two human Heroes. [May be activated on your Magician.]

It would return to your artifact pile during your next Prep phase (I think). Until that time you still would not be able to use it because it must be discarded from "your magician" to capture.

I would think the only stipulation would be it must first be activated on a Magician, not that the identifier must be maintained in order to keep it on that character. Or does Magic Charms technically have to deactivate and reactivate during the owners turn?

Every Artifact re-activates during the prep phase if you choose to leave it face up. That's actually to the owner of Magic Charms advantage since it would be useless on the Hero. At least they get a chance to activate it on a Magician again.

Ah, that makes complete sense. I've also wondered if non-artifact pile activated Artifacts can be activated separately in a prep phase from the artifact pile Artifact? As in I can activate an artifact pile Art, do some other stuff during my prep phase, then return and activate a non-art pile Art? Or does all Artifact activations have to happen back to back?

I fairly certain you can choose the order of your prep phase actions. That includes the option to activate multiple Artifacts if you have a means of doing that.

I've been under the impression for quite a long time now that any and all artifacts had to be activated one after the other, without any actions in between. I recognize that two Elders have been agreed on this, but I've always thought there was an unofficial artifact "phase" that could take place any time during the prep phase. Is this not the case?

That has not generally been the case. The exception that you may be thinking of refers to deactivating and activating the same artifact. If there are multiple artifacts in use by the same player, then the order of those activations and deactivations is not governed by any rule.
