When you create the follower token from The Church of Christ, I want to confirm that you choose the city for the "selected church" and it does not have to match the unique Hero's church that triggered The Church of Christ. i.e. If I put Peter down, he is Jerusalem church, but I could make the follower be from Berea, Ephesus, Corinth, etc...

Do I have to choose a church that is already represented in Redemption? Could I choose Knoxville, TN? Could I choose a church listed in Revelation? (Smyrna, Pergamum, etc...)

You can choose any church represented in Redemption - I think early versions of the Life in the Son combo used Ephesus Heroes to create Corinth tokens to increase the X on Sowing Bountifully. There's a list under "Church" in ORDIR.

I a unique Hero is targeted for bounce but is returned to territory due to hand limit, would that trigger The Church of Christ?

No, because it never entered the hand to be played from hand. And that rule is about following cards - you can't target more cards than there is space in the respective hands, but you can target Fishing Boat with 6 disciples in it even if the hand can't hold 7 cards more cards.
