"Protected from effect" means, as far as I know, "cannot be targeted by any card of any alignment". The only way to "affect" a Hero inside one of those Fortresses is to discard/shuffle/negate the Fortress. I agree that TNotL could use an updated Play As that clarifies that Heroes are not protected from the rest of it's ability (else it would be essentially useless). However, it does seem clear that the Heroes in TNotL are only protected inside the Fortress, or at the very least, for the rest of the phase in which they are released (which would always be Battle Resolution, since the release is a triggered ability that activates when you rescue an LS, and all other methods of release would have to interrupt/negate the Fortress).
If they are "protected from effect" while inside the fortress, then are they not shuffled by ANB when the fortress is?

Why would the protection end at the end of the phase? I see how that would happen with Goshen/KotW (as they are only protected in fortress), but TNotL doesn't give an ending time.
