Are you allowed to have say, 7 Samaria sites in a 50-56 card deck? There is nothing in the rulebook to contradict this.

Yes, you may have one no Special Ability site for each Lost Soul your deck.

What's the rule for special ability sites? And what is so special about Samaria?

Maximum of 1 of each per 50 cards in a deck:

Card that has a special ability (text over the picture).

Samaria does not have a Special Ability, so you have can as many Samarias as Lost Souls (in T1).
