If my opponent has not rescued the Three Liner, can he rescue it with SOG/NJ combo since it counts as two souls? 

Nebby's Pride: Just for clarification, if an opponent uses Nebby's Pride to ITB and set aside characters and sites, if there are souls in the sites do they go along to the set aside area as well?

YMT is right on both counts.

And unfortunately you can't place lost souls into sites in that are in battle. Trust me, I've tried.
