Does Cov w/ Death negate an active Simon the Zealot?

No, because the ability activated in a different phase, making it CBN.

Agreed.  Cards that have completed and are "while in play" are CBN starting in the phase after they are completed.

However, I did have it ruled at Nats by a combination of Elders that if every time he enters battle, he reactivates, and therefore the protection ends and must be reactivated.  If it is negated at that point, there is no more protection.  At that point, the ability was not complete in a previous phase (as it reactivates), and can be negated in that battle.

That's odd. He doesn't say "until he enters battle again." There's no mechanism in the SA for that to be the case; is there a top-down rule I'm unaware of that says when an ability reactivates, it's previous activation is null?

I argued similarly, but what I had explained is essentially a top-down ruling on abilities.  When an ability reactivates (which for character is only when they enter battle, for fortresses is continuous, and so on), it completely reactivates.  Its previous activation no longer applies, only the current activation.

Gabe is the one who made the whole explanation to me, so he'd be the one to ask for more details.  I honestly can't remember the situation that caused it, but it wasn't Simon.  I think it was a lost soul...I'll try to remember to help the discussion.
