If I place Siegeworks on a Promised Land site, would I be able to use it more than twice?

Siegeworks - If you control Isaiah or an Assyrian, place all opposing characters in battle beneath deck and place this card on a Site or Fortress: Negate that card.

Promised Land - Hero gains access to any site. Abraham, Isaac, Jacob, Joshua, and King David may use Promised Land without limit. May only be used twice by other Heroes, then it must be discarded.

Yes. Promised Land is still a multicolor site and can be used for site access even when negated so negating it allows you to get around the restriction.

What about New Jereuselam site? I know the wordings a little different, does that affect it at all?

Multi sites grant access to all sites just by virtue of their brigades while in battle, since a site of 'matching brigade' includes one with all of them.

However, multi sites are only active in battle, and some have abilities that discard themselves normally after specific conditions are met. Should that part be negated, they do not discard themselves, but they still grant access.

I think he was referring to the "twice per game" part of its ability.

NJ - Hero gains access to any Site until end of battle. This Site may be used for no more than two rescue attempts per game.

Same principle I described applies, if the site is negated it still grants access (due to having the brigades needed) but it does not activate the 'per game' condition, since the ability is negated.
