If you control Noah's Ark, each player who has more evil cards then you must discard an evil card in hand or territory. Protect flood survivors in territory from Evil cards. May band to Japheth.

Japheth

If you control Noah's Ark, look at the top X cards of deck. You may take 1 to hand. Underdeck the rest. Protect lost souls from Evil cards.

Does the whole ability contingent on having Noah's Ark? or does Japheth still protect lost souls from Evil cards and Shem still band to his brother and protect flood survivors in territory even when you don't have Noah's Ark?

The noah's ark condition stops at the period. Everything after is independent of if you have the ark or not.

Correct--while this part "You may take 1 to hand. Underdeck the rest." happens after the period, those abilities don't do anything without the "look" ability which is dependent on Ark being controlled.
