if a character plays persistent pestering and under decks it and his opponent plays Samson's strength. my understanding says that Samson's strength works in stopping Persistent pestering. Am i right?

That is correct. A "negate last" can target the last enhancement in any location, even deck.
Persistent Pestering - Opponent must underdeck 2 good cards from hand. You may underdeck this card.
Samson's Strength - Negate and discard the last evil Enhancement played this battle.

You must complete persistent pesterings ability before you can play the negate and discard. If Samson's strength is one of the only two good cards in your hand you must under deck it before you are allowed to play it since you are not given SI.
Just as a clarification.
