can Covenant with Noah negate Romans Destroy Jerusalem's numbers?

1:RDJ is CBN but is sit just the SA or also the #'s?
2: Can CoN ever negate numbers?

No.  "Cannot be negated" is a separate sentence and therefore it's own ability.  It applies to the entire enhancement, both SA and numbers.  Even if you played it on a non-Roman character so the rest of the ability didn't take effect you still wouldn't be able to negate the numbers.

Plus, as per my understanding, Covenant of Noah wouldn't negate the numbers anyway because it doesn't discard the card.

When a card says "negate an enhancement" it negates both the numbers and the special ability.

When a card says "negate the speciail ability on an enhancement" it doesn't negate the numbers, only the SA.

Really? Then what's the point of saying "negate and discard" or "interrupt and discard" if a standard negate achieves the same effect (namely, getting rid of the whole card, including the numbers)? What am I missing?

One difference is that the enhancement is no longer in play to be removed from the game.  Another is that it's no longer around for cards like Job Overcomes.  I think the real explanation is that all the new negates (all sets since Priests) say to "negate and discard" or "interrupt and discard".  It appears that's going to be the new terminology to eliminate confusion.

FWIW I had the same question not all that long ago.  Unfortunately that thread was removed in the "great purge".
