Title: Question about protection

If a Hero has protection from Black could Joseph in Prison still remove it from the game? Does protection only stop a targeting effect?

Unless that protection is CBI/N it would be interrupted by JiP's ITB portion.

So long as the source of that protection was played in battle, yes, it would be interrupted.

So if Helmet of Salvation was granting protection from Black to my hero pre-battle phase, then Joseph in Prison would not work against that hero?

The source of the protection is still in battle (since the character that Helmet is on is in battle, so is Helmet) so it can be interrupted by an "interrupt the battle" ability.

Interrupt the battle only interrupts cards that are in battle. What he meant by "played in battle", is that anything not in the battle (artifacts, Tc enhancements played during prep and not placed on a card in battle, fortress, sites) isn't interrupted.
