Does Protection of J protect forts like Dust and Ashes that play to set-aside area?

No. Default is in play, since it doesn't specify, it only protects Fortresses in play.

So a card like Peter's Curse also cannot affect D&A, correct?

The only way I can think of to hit a set-aside Fortress (other than ANB) is Set Fire.
