Does Plague of Frogs work against Self-Righteous Prayer? are Immunity and Protect different things for this case?

No, PoF does not work vs. SRP. Immunity and protect are separate abilities that function similarly in many cases, but they are independent. This is the same reason that Habbakuk (negate evil protect abilities) does not negate P. Garrison.

I'm not sure who told you that, but immunity and protect are distinct abilities that happen to have similar results. Immunity is not a protect ability, and protect does not give immunity (as far as special abilities like PoF is concerned.
