Title: Pithom + I am Salvation

Opponent's only LS is the Female Only.  I have I am Salvation activated, so my male hero can rescue that lost soul.

Opponent has an Egyptian in play, and blocks my male hero with a different EC.

I play Angel of the Lord on that EC.  Opponent uses Pithom to place I am Salvation on the bottom of my draw pile.

Is I am Salvation's effect basically negated, since it is no longer active, such that I do not get the Female Only LS now?

Nope. Placing an Artifact under draw pile is essentially the same as discarding it, it is no longer in play but it is active as long as it was not negated. LS's will continue to be negated until the end of the battle.
