Your intuition is correct. If the Lost Soul has a special ability, that SA will be negated and the Lost Soul is rescued. For instance, the "Rejoice" LS from the J Starter deck says, "When this Lost Soul is rescued, each player must draw 1." If you rescue that Lost Soul with Son of God, the draw will be negated so neither player will get to draw 1.
