Hello,
Quick question if I have a magician in territory and magic charm in my artifact pile “not sitting on top of my magician” and I go out into battle can I use the artifact from the artifact pile due to the magician being in territory? Or does it have to sit on top of my magician card to be used?

Magic Charms says "You may discard this card from your Magician during battle", meaning it must be activated on a magician in order to use that part of the ability.

Are you allowed to activate Magic Charms from your artifact pile onto a Magician? or does that have to be from hand?

Yes, it can be from Artifact pile. The only time an Artifact could not be activated from Artifact Pile is when an ability specifies that it must be activated from a certain location(s). (i.e. "You may take an Artifact from deck or Reserve and activate it.")
