In your deck, discard pile, hand, or anywhere else but play and set-aside, yes. Once he is put into play, you specify him to be a Hero or an EC, and he stays that way if/until he is reset.

if he is set aside as a hero, when he returns, can you specify his allegiance again?

I would say no, because he doesn't have a convert ability, just an explanation for how he is used. I'm not sure if there needs to be a further clarification in the rules for how he works, but I'm fairly sure the intent was that he is only reset if sent to hand, deck, or discard pile.

I'm kinda confused with his ability. What does the hero do and what does the evil character do. I think I understand, But I'm not completely sure. and I want to know before i put him in a deck.

His ability is as follows: "If you control a priest or Temple Artifact, negate Sites. If your rescue attempt is successful, take an opponent's Site. If blocking, decrease a Hero X/X."

His ability has three parts, they are all always active, but some conditions apply differently depending on his alignment:

1. "If you control a priest or Temple Artifact, negate Sites." This is active regardless of whether he is a Hero or an EC.
2. "If your rescue attempt is successful, take an opponent's Site." This really only works if Abijah is an attacking Hero (or I guess if you use him as an EC during a Side battle that you start during your RA).
3. "If blocking, decrease a Hero X/X." This only works if he is a blocking EC.
