1. In a type 2 deck can you have the following?
Kindness (Early church) x 2
Kindness (disciples) x 4
or are you only allowed up to 4 Kindness cards in total?
2. Can The Holy spirit (SA search deck or discard pile for a fruit of the spirit enhancement) search for the disciples version of kindness?

1. You can only have 4 total, since they're the same card. Same Name + Same Picture = Same Card.
2. Yes. You could even search for the original print of the fruits, if you were using them.

I think the Disciples Kindness might have a Luke reference making it not one of the FotS and ineligible for The Holy Spirit to search.

And that's what I get for just basing that 2nd answer on the card name. It does have a Luke reference, and isn't included on the list of Fruits in the REG.

This is correct, but just to clarify, of those 4 you can still only have at most 2 of the TEC version. By itself it still falls under the dual brigade limit so you can have at most 2, but you could then have up to 2 of the Disciples version on top of that if you wanted.
