A negative effect is defined as being any effect caused by a card of a different alignment. So, if your opponent sets your hero aside with Two Possessed by Demons, it is a negative effect. If he does the same to your EC it is not considered harm or negative effect.Similarly, if your opponent uses Three Angels to band your Captain of the Host into battle that is not considered a negative effect. If your opponent uses Siege, however, to band in your Captain that would be considered a negative effect and Josiah's Covenant would protect from that.
So stopping "effect" stops everything, good and evil. But stopping "negative effect" stops only things of the opposite alignment. Makes sense to me.
Not "opposite" alignment, "different" alignment.
