If I set aside a hero with Journey to Egypt, Pharaoh's Court will not negate that hero's ignore ability since it was gained in set-aside. Correct?

Correct.  Gained abilities cannot be negated.

Unfortunately, if your opponent uses Oppressed and Robbed, then his Egyptian defense that discards your cards from deck cannot be stopped, even by Jerusalem Tower (which is a prevent).

You know, I use Standing in the Gap in all my Red decks...which is none ATM, but I'm still offended that you would overlook that card. ;)
