Not an elder, but it protects the artifact which is holding two covenants so it protects the covenants by virtue that they are in the protected artifact.
Assyrian Camp doesn't protect the weapons being held by the Assyrians from discard, so why should Glory of the Lord protect Covenants on an artifact?
This is similar to how a magician holding Magic Charms in Kingdoms of this World can still have the Magic Charms negated and discarded by DoN in spite of the fact that the magician is protected.
If it does only apply to a singular Artifact I think you should get to choose which one.
Please don't take my statement as an official ruling, just me giving my on the topic. If my opinion is accurate, then since you technically activate your Artifact each prep phase, I would rule that you could choose which of the Artifacts is protected each time.
