I have Destructive Sin on my opponent's random disciple. My opponent plays Fishing Boat. What happens? Is Boat in play now? Can my opponent still use it's ability? What if Destructive Sin is removed - does Boat get set aside at the beginning of the next phase?
Fishing Boat (Di)
Type: Fortress • Brigade: None • Ability: None • Class: None • Special Ability: Set this aside. Each upkeep, you may place a Hero from here beneath your deck to draw X or to give your disciples access to all Sites this turn.
Destructive Sin (TP)
Type: Evil Enh. • Brigade: Orange • Ability: None • Class: Territory • Special Ability: Place on a Hero. While this card remains, negate special abilities on that Hero and its owner's good Fortresses and Covenants.

Interesting question...I assumed that it had a "play to set aside" identifier like GoH, but I guess not. I would have to rule that you are correct that it would stay in play and do nothing. I couldn't say for sure how "instant" Fortress abilities work. Obviously they usually work as soon as they are put in play, but if they are prevented, I'm not certain.

My gut says nothing happens. Once it's placed in Set-Aside, it's immune from abilities unless that ability specifically targets Set-Aside, which DS does not.

That's the point though. It never goes to set aside if its ability is negated.
