When Fire Foxes shuffles a site with a lost soul in it, does the soul get shuffled too?

No. Lost Souls are the exception to the rule that cards follow their hosts. Only cards that specify they are targeting the Lost Soul or the contents of the Site (like Hormah and Threatened Lives) can work to make the LS follow the Site.

I checked the REG and it didn't mention the exception or what to do when you shuffle holding other stuff.

Your logic would have to also apply to CoW Joshua or Nimrod when they take a site. Would the LS go with the site? No, the LS would remain in the opponent's territory and only the site goes. What about a site that's being discarded? Does the LS get discarded along with the site? Nope, only the site gets discarded and the soul remains. Same logic/rule applies to a site that's being shuffled.

I found this in the REG under "Place". This is probably what you were looking for:

"Lost Souls that are placed in sites are always returned to the general Land of Bondage and do not follow the underlying sites when the sites are relocated."
