JC protects heroes in holder's territory from harm or "negative effect." Would a EE that causes a hero in territory to be set-aside until the SoG is played be considered a harm or negative effect on that hero who's in territory and who is being targeted for set-aside?

Harm and negative effect are the same thing.

Harm is being targeted by any card of opposite alignment, or any opponent's neutral card.  So a hero being set-aside by an EE would be harm, but an EC being set-aside by the same card would not be.
