I rescue with Moses, and my opponent blocks with King Rehoboam (with Gates of Jerusalem), starting a side battle. Does Moses' negate apply to the side battle?

Moses says negate all. All means all! So I would say yes .

As long as the original effect was not negated, than yes.
It is the same phase so all effects transfer, protect abilities, negate abilities, and any others.

I think yes, since when you put Moses into a side battle he negates the regular battle.

Moses doesn't have a set AoE, so he defaults to play and since the entire Field of Battle is in play, I'd say, yes, his negate carries over.
Just one more thing...

Agreed with all above that say they carry over. All non-negated ongoing abilities in the main battle carry over to the side battle, and any ongoing abilities started in the side battle carry back over to the main battle once it resumes.

Agree with this.  And for what it's worth, the last time I asked an Elder about this (December 2013), Jordan confirmed that ongoing abilities in the main battle are still ongoing in the side battle.
