I realize I sound like a total newb here, but I just wanted to get this straight. (So I don't embarrass myself next week at Nats if I go.)

If a character is protected from discard effects, does this mean that cards like Christian Martyr and Angel of the Lord can't destroyed?

Yes. Protection from discard means that CM and AotL can't hurt the character.
