Is it okay to ask your opponent how many cards left they have in their deck in order to make sure effects on Luke/John heroes work?

My brother will force you to count his deck though because he's not counting that 154 card demon deck.

Unless he goes on an extended GoH run, it will rarely if ever matter how many cards are in his deck for any special abilities where it might otherwise matter.
