I've been here too long for these questions but if you play a covenant as an enhacement, does its special ability still activate, or is it disregarded?

The special ability still activates just like it would on any other enhancement.

Ok, but it's not ongoing like when you activate it as an artifact, thanks.

It is just treated like an enhancement from that point on, lasting for that battle phase in general.
