Protection from a specific card includes being protected from the numbers on that card. If the protection is from a character it includes enhancements used by that character.
This is only a clarification of what was being rules previously in some areas but caused confusion in other areas. It impacts cards like Protection of Angels, Thaddeus, Creeping Deceiver, Birth Foretold and The Angel Under the Oak.

Also for clarification, does Protect from Discard protect from numbers as well?

Protection from discard does protect from discard by the numbers. Protection from discard abilities does not.

Why did we go this route instead of going with Tim M.(Sir Nobody's) idea of protect only protects form spacial ablates but not numbers?

The more general idea is that protect protects from game rule, not just the abilities. Redeeming a Lost Soul is not a special ability, but Uzzah can protect from it anyway.
