It has been ruled that characters who make cards CBN are automatically CBN. So why wouldn't the rest of Joe's ability be CBN too.

They made it quite clear, only the Cards part of an ability that gives CBP/I/N is automatically CBN, the rest is another story.

Well then if the only part of Joe's ability that cannot be negated is the cards with same title and reference, then how would someone discard a son of jacob if they are protected?

Yes, that part of Joe's ability is not CBN because that would get crazy quickly.
