If Babylon is being used as a site that holds one of your lost souls, and you're attacked, I'm assuming the site can transform into an EC and then the EC can go to your territory or into battle? Same if it was sitting in your site pile?

For NJ/BoC, the ability to transform into a human hero occurs once it is put into battle with a hero  and not once it's played into territory (site pile), correct?

Multicolor/Rainbow sites are only active in battle, so it has to enter battle with a hero before it can convert.

Or those are supposed to be the rulings, at least - might need the update that clarifies that it's only Rainbow sites that are inactive in territory.

yes and i believe these abilities are inherently cbi due to them becoming a different card all together

Yes - This is coming out as part of the REG 4.1 update to be released in the next week or two as we finalize it for RoJ Tournament Legality.

I figured that the rainbow site's ability is only active in battle as the ability on those cards is only functional in battle, but I wanted to make sure as NJ/BoC is the first card of its kind and wasn't sure if it functioned differently. I also figured that Babylon's ability would function in territory as soon as it's played as any other site's special ability would (even though it's multicolor). It wouldn't make sense to put Babylon with a hero in battle in order for its ability to activate, which is to transform it to an EC.

This will probably be answered in the REG, but since others and I are using this card now I want to make sure we're all using it correctly. If I put NJ into battle and convert it to a hero, does the hero's ability to search for NJ activate at that point since BoC is currently in battle, or does it have to be put back into battle at another point for it to activate?

So when NJ becomes the Bride, does it stay in battle as a second Hero in battle or does it return to your territory?

for babylon, what classifies as "being attacked"? does the site have to have  a LS in it and there be access to the LS for it to be attacked, or is it just referring to the player being attacked? is "being attacked" just another way of saying "if opponent is making a rescue attempt or battle challenge"?

Being attacked is when your opponent is making a rescue attempt or battle challenge. Once he puts a hero(es) into battle you are being attacked, and Babylon can transform into the Harlot once all of the hero's and other pending special abilities complete.
