Am I correct in thinking that if my Hero is in battle and me and my opponent are in a mutual destruction, I still get the Lost Soul?

If it is mutual destruction by the numbers, you do get the soul.  Mutual destruction by mutual removal (ie, Samson's Sacrifice, Joseph in Prison, or Deluge of Rain), does not get you a soul.  For more information, check out the REG entry.
