That is not the intent of the reg entry.
But intent doesn't matter unless it breaks the game.  And it doesn't break the game to let people bring in sites so that their SA's don't work.  I agree that it seems kinda cheap, but it is legal.  It also makes their sites more vulnerable to a nice Joseph in Prison or Achan's Sin or Deluge of Rain or something fun like that :)

Can someone point me to a reference for the claim that the SA on sites do not work when the site is in battle?

If pushing a site into battle negates its SA does that mean that OT characters can use The Ends of the Earth for access, or that Dragon Raid will never discard evil cards on a site, or...?

Single color sites only have their ability active outside of battle.  Multicolor, only in battle.
