Matthew, a purple hero, has text allowing his owner to search discard pile for a good enhancement (I think based on the number of disciples in play, but it doesn't matter for this question).  The question I have is, if Matthew's search finds a GE, it's placed "beneath the deck" (now called Underdeck, if I'm getting the lingo correct.)  Why would one want to do this?  I don't know anywhere near all of the various strategies that are in this game, or that most of those of you who have been nice enough to answer are aware of, but while I understand wanting to get a good card to the TOP of my draw deck, putting it on the bottom seems contrary to most of my plans.  What am I missing?

You will probably search/shuffle your deck at some point. Also, most T1 decks are decking out in handful of turns anyway.

In most cases it's best to draw with Matthew instead of using his search, but if you're decked out in a long game that can be a good option to get back some resources. There are also some cards like Messenger of Satan (EC) and Treacherous Land that allow you draw from the bottom of your deck, so there are certainly a few ways to get some extra value with Matthew's search earlier in the game other than just shuffling your deck as Red Wing pointed out.
