If I use Elymas the Sorcerer's SA to discard an evil character and I choose to discard Wandering Spirit he'll just go to the bottom of my deck instead correct?

Indeed he goes to the bottom but it was ruled awhile ago that elymases ability doesn't kick in because it was insteaded.

Ahhh I see. So putting him beneath the draw pile is basically worthless?

Tartaros doesn't help either because that is also ruled an instead ability.
