This is usually the order I sort my deck into:

Lost Souls
Sites
Artifacts
Good dominants
Evil dominants
Good fortresses
Evil fortresses
(All below sorted by brigade also)
Heroes
Hero enhancements
Covenants
Evil Characters
Evil enhancements
Curses

This is what the Tournament Guide ( page 8 ) says:

Quote
3. Open Decks (Type 1 & 2) - All decks should conform to the deck rules found on pages 54-57 of the Redemption® rulebook. No Type 1 deck may contain more than 154 cards. No Type 2 may contain more than 252 cards. - A player must have their deck organized as follows:

a. Lost soul cards
b. Site cards
c. Fortress cards
d. Artifact cards
e. Dominant cards (first good then evil)
f. Power Enhancement cards (first good then evil)
g. All offensive cards (grouped by brigade)
h. All defensive cards (grouped by brigade)

Tim Maly told me Captured Ark was an offensive card, so if he is checking decks make sure to put it with the other offensive cards :)!

The most important things are that you have the Lost Souls together so those can be easily counted, and that the cards are sorted in a way that makes it easy for the deck-checker to ensure there are no duplicates (or that the duplicates are legal --Legion, 100+ deck, T2 deck).
