Because once you place an LS in a site, it must stay there. (Barring rescue, ect.) What if you place it, and it later becomes clear that it would be more to your advantage to put it in a different color site? ect...

I thought you could remove a Lost Soul from a site no problem...

No, you can't; that's why it helps - you can use the Site-Discard or Deck-Discard Lost Souls more than once or move a Lost Soul from one site to another, which could be useful for a number of situations, like if you put a Lost Soul in a site before you realized that your opponent uses that brigade, or if you had the Site Doubler in a site alone before you drew; it's actually pretty useful for site decks and stuff.

+ 1 The site changer soul is a must have for site decks and can become very fun when used with Dragon Raid and some other sites in a non site deck hehehehe (Nods at the G/H site hand discard soul thingy..)

You could also use it to remove a soul from one of your sites that you could then use as an unoccupied site to enter battle and gain access to your opponent's site of matching brigade.
